macOS boot entry disappeared after trying to re-partition through Disk Utility

Can I clean install in the old Linux partition (disk 2) with the latest OpenCore version and transfer all my apps/files/settings from the old installation?

Completely wipe the disk!

You can backup the contents manually and then copy the files back.

Yeah I meant erase disk 2 and install a new macOS installation there with the latest OpenCore version. After that can I COMPLETELY transfer my contents (exact same settings, apps and files) from my macOS installation in disk 1 with an older OpenCore version?

Instead of doing that, simply copy the data to any other available drive and then completely wipe the drive and perform a clean install.

But then I can't completely preserve all the content (same settings/apps/files), right? I'm probably misunderstanding what you're saying.

Why do you want to preserve? If you want to go that route, copy the data manually or use CCC to do that. Once you have the data on a separate disk, simply format the current install and then restore the data back.

Because I've been using macOS for a while and already many apps and files with their settings.

Just to be clear: I have my old macOS installation with an older version of OpenCore with all my files that I can boot exclusively using a USB drive on disk 1, I have to clean install on disk 2 using the latest OpenCore version but after that can I COMPLETELY get my old setup (again: same apps/files/settings) back?

Of course, then it will work that way. But you'll have to ensure a backup, if you plan to format the Disk #1. If you already have a spare Disk #2, you can update your configuration, perform a clean install and then copy the data from Disk #1 to Disk #2.
