What do you mean by Alter the card itself? Did you use the original firmware or flashed a custom firmware? If you used a custom firmware, the chances are that you would not be able to use the Thunderbolt Card+any TB Devices under Windows and that's a limitation for now.

Which OS does not boot? Mac or Windows?

BIOS plays a crucial role for the TB functioning. It might be possible that Windows updated the firmware.
